Is there any advantage in using a small or large factory. Also is there any way on know the 'output' of the factory

Yes, there is a difference in the overall output between a large factory and a small factory. I haven't looked into ways to check overall output, but if you left click on the manufacturing segment you can see how much output they hold before they transfer the goods to your sales unit.
By the way, the total overall output of a single factory of any size grows over time as the purchasing, manufacturing, and sales units train up. What often happens though is factories can become under utilized when there is low supply of the resources you use in your manufacturing. It requires more micromanagement but I personally prefer manufacturing/mining/farming my own component resources as soon as I have the budget for it because seaport resources become scarce fast. After enough years have passed more AI companies start selling components on the open market at better quality ratings which can be taken advantage of.
What I'm really trying to get at is even if you have a factory with level 6 purchasing, manufacturing, and sales you might not see any increase in sales / profits over a lower level factory because your purchasing units can't keep up with your manufacturing units so you need to pay attention to more than just the factory level.
