Hi, I also have the same problem but I don't think it is a bug. I wondered about the same thing before and found someone talked about this.
As what is shown in your mini map, there are lots of red spot. Even though they are not located in commercial/residential area, it's still bad for the city. Try to spread the factory so that the mini map red spot turns to yellow.

The problem you have is because you will not have your polluting business spread out enough.
You need a bit of space between each of your factories for instance for it not to have such an adverse effect.
Eleaza and I had a conversation about this a few months back and he showed the difference between things close together and the enviroment effect to those spread out.
