Lookig again into the game, I found out that the factory actually did not disappeard, but has been moved to another location (see image). I was looking for the factory at the location I originally build it for my subsidiary, and not in my companies list.
So the problem is apparently not that it disappears completely, but randomly is moved (by the AI).

I noticed that the AI is the CEO of the company and it is possible that a CEO would make a decision to move its factory.
